I'd personally start by establishing irrefutably that the problem exists.
Talk to the shopkeepers, talk to the commune, maybe hold a referendum, whatever it takes.
Get as many people as possible to go on record saying that they wish they could reliably just walk into a commune store and find what they're looking for sitting on the shelves.
Once concensus exists, it will greatly broaden the range of options available to you.
And to get you started, I'm going on record as wishing I could reliably just walk into a commune store and find what I'm looking for sitting on the shelves.

I help look after 2 shops in Celest - one is our Guild Store and one is the Order store.
The problem with keeping them stocked is that these shops depend on donations. The gold goes to the Guild which means I don't have the gold to restock them with my own goods.
Unfortunately for Aebrin, the nobody seems to want to donate (*glares at everybody*) and so the store stays empty.
Aebrin personally has spent over 25k stocking the Guild store (since he only started to work with the Order store) and he has had enough. Until there is a more evidence of generosity from other members of the Guild, he will not make anymore enchantments for the profit of the stores - so really, it remains empty.

Sounds like the guild/order would be making a lot more money if it only asked members to donate their time, and compensated for the cost of goods. Which, of course, would require a game plan as to what goods and how much of them you wanted to keep in stock, unless the guild/order had unlimited funds to pay for materials.
Then, as with any other shop, it would need to price its goods so that they could be stocked at least as quickly as they were sold.

I tried running Nihilist shop like that once, but as I wasn't in charge of the shop, the mechanics of constantly running the ideas through the hierarchy was annoying. The shop's doing well, I hear, however.

You could even pay the members a small amount of profit. Like if the guild shop brings in 30k a week (and yes, it's possible), 7.5k goes to taxes, half to two-thirds of the rest goes to the guild and remainder to the persons who supplied the stuff.

The trouble is how much it'll cost in 'donations' just to keep the store stocked. Thats not an easily solved problem.

We have 40 non-novice members in the Guild if not more.
Say in the member numbers approximate it is spread out to the 4 tradeskill available to the Celestines.
So 10 are cooks, 10 are jewellists, 10 are tailors and 10 are enchanters.
Now say each of them donate two items each, just simple but useful stuff... say then 20 sandwiches (price of comm per is approximately 100gp at most, so each cook really donates 200gp), 20 gold rings (price of comm per is approximately 250 per, so each jewellist donates 500gp), 10 shirt and 10 pants (price of comm per is approximately 120 per, so 240 per tailor) and say 2 of each sigil (say 400 altogether).
The amount of gold may at most 10 minutes worth of ratting. But this equates to 70 items for the shop. And you don't have to donate every month, just every year.

Without saying too much, I'll say in Achaea and Aetolia both I was incharge of by far the most profitable shops in the game. Both were guild shops.
How? Because the guild didn't get the gold back, thats just pointless. People won't always donate, if they do great that's extra gold for the guild.
This is how a communal shop SHOULD be run. Gold goes in, gold doesn't come out. You take your shop profits, and buy more. You get bulk prices, discounts because it's for a guild shop, etc. You then price at, or slightly below any standard prices. Because your good at haggling, your still making a higher profit magin then most people are. What do you do with this new found gold when everything sells? Well you have two options:
A. You deposit it into the guild coffers.
B. You buy more crap to sell.
Option A means that, lets say 1000, gold you just made is worth......1000 gold.
Option B means that, again 1000, gold is worth.......endlessly more.
In banking terms it's known as compounded intrest. It's a waste of guild funds to be depositing it back into the coffers, your costing the guild money. Ofcourse when the guild needs it for something, then you take it out as that's the whole point of a guild shop. But until that time comes, it's either sit in the coffers doing nothing, or sit in the shop making more. You tell me which option is better.

New Celest Armoury 'Blue Star' that i run is restocked often too.
I have all kind of weapons and armours designs that i can forge. I'm not trans forger yet , so i can't forge all weapons and armours. I have up to swords and soon i will be have chianmails. I have herbs, potions and venoms too.
