I wish to set up a counter for each rub in soulless. Does anyone have any idea how to go about that in zMUD?

yep.
Each time you rub soulless on someone (trigger the line of you actually rubbing) have it SNIFF SOULLESS and you will sniff the soulless card telling you how many rubs it has on someone. Then trigger the line that goes something like "you see that the card has been rubbed %1 amount of times on target" @soullessrubs = %1
Then you can even have it come out in colours, if you then trigger it to go #SA SOULLESS-RUBBED-%1-TIMES

I imagine you could... but I doubt how reliable it will be since one can always rub it when vapuors hit. If it's against Nihilists though, I am not sure they can mask it.

Yeah, only a Celestine can mask soulless, unless the Nihilist champion gets really lucky and the Grim hits with blackout right before a rub.
