Does anyone know if there are any afflictions that prevents you from refilling vials, or would it be possible (although perhaps not cost-efficient) to have kegs of every salve and elixir and only one vial per salve/elixir, refilling when they empty?

While possible, it's not reccomended for at least two reasons:
1) DOMINATE SSALISS EMPTY HEALING. Twice. Owch.
2) Aeon/Choke. Worst thing that could happen, you run out of phlegmatic and get aeoned. Owch.

Yes. This is how we used to have to forge stuff, and why all the old forging designs are all-metal- because you'd smelt/reforge until you hit the stats you needed.

Uh.. I've just been killing them all and turning in the corpses to the corresponding person. I figure I can trade the shamrocks of one colour for another in order to get my 100.
