I think the same basic principles would govern, yes, until you got down to the actual physics, quantum mechanics, or other low level science dealing with WHY those principles are in place. I don't think chemistry works exactly the same, for example.

True. Sipping a potion, lighting and smoking a pipe, eating an herb, applying a salve, swinging a sword, and removing three or four items from a bag all in the same moment surely violates some basic law of physics....

I don't think most of them can explain WHY they are the way they are - simply that they are that way. They can explain why this is this way (because that is that way), but the point of origin for physics and the like is likely vague. And I can't see an argument as for why chemistry wouldn't work the same - nor arguments that the basic principles of chemistry do not apply to Lusternia. I remember a very old thread discussing things like if molecules/atoms exist in Lusternia, if DNA/RNA exist, etc - I think the end result of it was the answer I normally give when these discussions come up 'Discuss it in-game! Write on it!' etc. Similarly, all the same laws of chemistry apply - conservation of mass, conservation of energy.
In fact, if nothing else, Lusternia simply takes nuclear chemistry to a more prevalent level! Or something.

Yes, but if everything is a mixture of the four elements, you have to rethink how chemical bonds and such work. Taking a world so heavily grounded in magic and saying everything works the same way for the same reasons is really, really lame.

You can pretty much assure that it doesn't work the same way. It's all backed by at least some variant of Platonic Formalism, as evidenced by things like enlarge/diminish, alchemy, the entire Healing skill, and reincarnation into identical bodies with a natural base state. There's still a billion different ways to run with that, though! Knowing one aspect doesn't tell you much of what is, even if it does tell you a lot of what isn't.
