It's not complicated, I'm just bad at these things.
Glom does it by beasts. So you siphon if there are 0, or 1 beasts following. More than 2, you don't siphon.

Gloms don't siphon on command, we siphon on fly-over. It's generally easier to do it manually than code something.

Not to mention that if you count lag, it's easy to miss the vortex if the pilot first has to tell them to siphon and then they siphon. Personally I go the route of trying to siphon five times a second so I don't miss it.

You'd think it would be easy. Whenever we try it it fails very often, though.
Keep in mind our ship has a wheel, and our pilots tend to be 100% proficient in piloting. The ship moves very quickly. It's about 1/4 - 1/3 of a second per move or so.
Edit: Apparently we don't have a wheel on this, and it is this speed. I am frightened to think how fast it would be with a wheel.

I think most people who do siphon on command these days stop their ship until the siphon goes off, which would make a difference.

On the hunts I've been on, we siphon until a monster shows up, fly around until it's dead, then siphon some more. If we're doing alright, we'll take two at a time.

The absolute only time I can see that being acceptable is for dragons (or tendrils); anything else is horribly inefficient and a waste of time to do it that way.

Especially now that aether-XP is way down. Two beasts is the most efficient way to do it, as long as you can keep two summoned with any regularity; it means that turrets will always have something to shoot at (except for the times when both beasts blow up at the same time), while keeping the count down so you don't get many hits yourself.

I am not sure how triggering 'There is a vortex here' to siphon is somehow less efficient than a secondary source telling you to do it.
