Beasts can't have inherent skills (other than the ones natural to that beast type)... right? Do kiki regent trains transfer upon upgrade from beast to pet? Do they also transfer after applying a collar?
And yes... I believe eyepatch prevents aethership skill decay.

Not sure if this will answer your questions exactly, but I can tell you that custom pets get as many inherent abilities as you can afford, and I've been told you're allowed to add inherent abilities after the initial purchase. My dragonfly has a total of 2100 trains, including the maximum kikikoru bonus. (I have an eagle with a collar, but he's pretty much dead to me...)

While wearing it your other skills will not decay, but you are still limited to gaining +10 total points in a weave.
Without it, your others will slowly degrade if above 50% and you are using a different ability. It just stops that from happening; which, in the end, leaves me at 100% proficiency in everything.

You definitely can buy extra inherents after purchase, along with any other beast add-on that is available. I added enemy movement reactions a couple months after I got Laurelin.
Why kikikoru it, when it's the same price to just buy them?

Less of a hassle to have to get admin to come and make changes. Can also change those trains as opposed to inherents.

Just a matter of how long it would take to save 500 credits (as opposed to seeing the benefit scale over time).
EDIT: Might collar, and then save up another 250 for custom pet.

One less email that needs to go to the administration and wait for processing, which has varying wait time.
With Kikidoru, you can get your "extra inherents" instantly, assuming there's enough trains gained to get what you want.
(I feel like this is the only reason Estarra coded it in.)
(On the side, Kikidoru also affects sum total health/mana/ego that much more based on the trains used, which you don't get with true inherents)

Kikidoru uses are tracked separately, so I imagine that will carry through and be recognised alongside any additional upgrades made to the beast later.

Simply invite your friends using the Facebook Iron Realms app. You will get 1 credit per person that has not been previously invited, and can then transfer those.
