Personally, I find Jon Irenicus to be a good bad guy only in the way that I was happy when I finally crushed him, and even then, the first half of the last fight was stupidly easy, even without having Annoyerie casting Create Undead. I far prefer the other main bad guy of BG2.
Picking a single best bad guy is difficult though. So for now I'll toss a vote out to the guys of Yggdra Union, because cripes, that game grew DARK, and to Cyrus of Pokemon 4th gen fame for pulling off the soulless fiend stitch very well.
Then again, Darkrai from Pokemon Mystery Dungeon was pretty sick too. It's almost disturbing how many... disturbing elements there are in Pokemon.

Ironically, I was actually thinking about adding Adam to the list. He's the zombie who made the guilt virus, and sired progeny that made MORE guilt.

Savato cheats. No matter how good you are, it can all of a sudden decide to do his happy dance three times in a row. There's no way to survive that.

That section with the spiked wall moving horizontal behind that requires a lot of wall jumping. That part was true evil.
