Well, as a compromise, shrines on aetherbubbles could be left alone but made unable to have shrine powers activated at them during flares. That would probably be just as easy to code, or easier, and still make them not become the overwhelming factor. (Shrines in aetherbubbles will be more overwhelming than in villages, I think, since the fight will be less mobile.)
