Having raided most of the prime areas of organizations, I can safely say that in the ease of navigation from easiest to hardest, they'd be:
Celest (Most of Celest can be navigated easily from the Pool of Stars, which leads to numerous roads that form sort of a seashell design. The roads branching from the Pool of Stars lead to pretty much every place of importance in Celest.)
Magnagora (Magnagora's layout is very circular and linear. The worst part about raiding it is that most of its denizens are indoors which limits your options for escape. Other than that, you can navigate it easily. The Megalith is near the western part of the centre and leads to their Plex, Library, and so forth. The shops are in the eastern part of the centre)
Gaudiguch (Gaudiguch's layout is similar to Magnagora's in nature. The issue is that while there is a circular road that leads to the centre roads, not everything is conveniently located like Magnagora right near the Nexus outside of the Portals. You can find the nexus itself by looking for an up exit in northern Gaudiguch which will lead you straight to the Flame.)
Glomdoring (Commune's are large, but Glomdoring is definitely smaller than Serenwilde. However, there is no general layout to Communes. But, most points of importance in Glomdoring are conveniently located on the directional edges of the commune excluding the Ravenwood. So, in theory, you can just go in a general direction and get to where you want to go.)
Serenwilde (Serenwilde's sheer size makes it more difficult to traverse than Glomdoring, but the same rules apply. Most things are placed on directional edges. The Centaur Hills being to the northeast, Goldie's house being northeasternish from the Mother Tree. White Hart being hidden southwestish from the Tree near the Moon River. Like the Ravenwood, the Mother Tree is not in a focal point of the commune, but you can generally find it by running along Moon River southwards. EDIT: Oh, and I forgot, the Commune Proper is completely hidden so finding the shops is difficult. Whereas with Glom, just go down from the Ravenwood)
Hallifax (Hallifax is a general pain in the ass and it is probably the only Prime territory that I would not raid or being intimidated to raid. The Matrix, unlike the other cities, is not really at a focal or easy to remember point considering that on the map, all areas look similar. The only way that I know I am close to the Matrix is from the Elostian Shield shrine reminding me. Shops are all haphazardly placed across the different spires and it's a layout nightmare. I feel that it's very innovative for an organization's layout, but I feel that it is a horror to navigate even when you understand the layout.)
Oh yeah, and if you ever need help finding a Nexus. Just follow the shrine influence. -Every- organization has a divine shrine at their nexus.

Ironically, I find Hallifax harder to navigate with each of the maps separated. And usually I just meandered it if looking for anything, but I imagine that it's easier for a Hallifaxian.

Heh, me too, actually. I think it's just a little weird to visualize.
And it's easier after you've brute forced your way through a few times. Eventually the extreme terror wears off and you start remembering where some things are, especially if you stop and think about the way the city is arranged. But when I first started I was like WHAT IS THIS I DON'T EVEN

The solution to Hallifax is have an alias to walk to every room number that you might want to go to, then just never walk around on your own. I probably had about 20 aliases before I decided to give up my alt and go back to Acrune. (Its so hard to let go of a demigod character who is transed important things)
