First, do the refills halve even if you pour from a keg with a level 1 or level 2 rune on them? Or does the loss scale appropriately?

Secondly, it says "when poured from a non-runed keg" (or something to that effect). Does this mean that if I pour from a level 3 to a level 1 keg, the contents are not reduced?

It should scale proportionately. You should not be able to use a lvl 3 rune on one keg to get the benefit across any other kegs that do not have a level 3 rune.
