Personally, I find Jon Irenicus to be a good bad guy only in the way that I was happy when I finally crushed him, and even then, the first half of the last fight was stupidly easy, even without having Annoyerie casting Create Undead. I far prefer the other main bad guy of BG2.

Picking a single best bad guy is difficult though. So for now I'll toss a vote out to the guys of Yggdra Union, because cripes, that game grew DARK, and to Cyrus of Pokemon 4th gen fame for pulling off the soulless fiend stitch very well.

Then again, Darkrai from Pokemon Mystery Dungeon was pretty sick too. It's almost disturbing how many... disturbing elements there are in Pokemon.

Yggdra Union is awesome! And PMD is one of the most tearjerking games in the entire game library.

Darth Malak, from Star Wars KotOR. Simply because he has no mouth, and sounds like a badass.

Now, if we were talking about BOOK villians, I'd be a tie between Darth Bane (even though he's the main character of the trilogy, I still think he's a villain, and a total badass), and Lolth from the Forgotten Realms. A Goddess who goes into hibernation simply to make her worshipers go "DUDE! WTF!?" and kill each other deserves props in my book.
